BMW E34 Alarm Reflashing

   A friend of mine has recently replaced the batteries in his keyfobs and since then the alarm will not open the doors or operate the windows (close upon locking).  Even when driving the car the windows will not open.

Does anyone know how to re-flash/re-programme the alarm?  The car is a 1995 520i.
